What I know is that if you have staff touch you can use magelore (this probably includes the new ones) as if it were your hands. Now an "easy" way to get staff touch is to go nature mage and one of the rotaters is stafftouch unless that got removed.

By itself, all magelore does is allow you to invoke for spells and (depending on league) hold mana. IF you have the separate nature mage spell, Staff Touch (first level nature mage in adult league, elder sorcery in junior league) then the end of your magelore counts as your hand and you can use other touch spells or skills that you have through the end of the staff.

if you have a magelore that stores mana would that change it at all or do the same rules about stafftouch apply?

Kim is correct- Mage lore does not necessarily have staff touch. There are certain items (such as Martial Master/Iron Disciple staffs) which allow the user's hands to be used through the staff, but that is usually via staff touch.

Whether the magelore stores mana or not, you still need the separate spell staff touch to be able to use it as your hand. In junior league it would be just as hard to make a magic item of magelore with staff touch as it would be to make anything else with an elder sorcery ability. However, since it makes sense to combine that particular item and skill, it might be easier to find that kind kind of magic item. However, the normal rules for obtaining magic items still apply.
The spell staff touch is why most mages in adult league get a few levels in nature. So if you really want staff touch take nature as a secondary class and get it as your elder sorcery.

So, I was looking at the new JL rule book, and I noticed that for the Necromancy rotaters, it says "Animate Dead (makes a Zombie under your control)" Note: there is no mana cost...What does that mean? What I have heard is that it costs nothing to animate a ally. But to control an enemy, it would be 1 mana.

This is correct for the most part. Usually we have ruled that Animate dead cost no mana if you animate an ally but 1 mana if your animating an enemy because you need to bind them. However, since zombies are limited to one being controlled at a time, it may be easier to use the Charm Mechanic and say that it is always free to animate, you just have to remove the animate if you want to animate someone else. Currently, we are using the 1 mana for enemies rule. Keep in mind, animated undead do not have full mana. They are animated at 0 mana. This is to keep animate dead from creating an infinite mana loop and gives undead a reason to mana drain (since they gain 1 mana if they kill someone through mana draining).

Update- Morganti filaments are NOT triggered by mundane objects. Sorry about the confusion here as during the Campout there was some filaments that cut up objects like daggers and swords etc. This is not the case with filaments actually which usually only interact with items with a spirit in them or silver. I was confusing them with another similar variation. So just so everyone is on the same page, they don't actually effect anything but silver, magic and living things.
